It is indeed a quagmire. In the latest annual reboot/crisis/reclarification they actually blamed all of the DC Universe resets on.... Doctor Manhattan! He apparently was creating some worlds and messed up the DC timeline. I don't even know if Thomas and Martha Wayne are still dead....
